It's not overriding the file,
all the xml file with same name in any layout specific to area will merge up as single file.
Since the context isn't straight forward, so I would guessing these would be cause for you
- Check whether the module is installed or not
- Move your file to theme layout.
- Clean cache and then check your changes.
Update your code which you want to extend the functionality. So we could provide some information based on that.
